Like I said the MINUTE you get a Pokemon that has more IVs than one of the ones in the boxes, swap it out, and repeat the process.
Trying to breed imperfect traits out of Pokemon can take a few generations of Pokemon, so it is time consuming, but it is worth it. Usually, though, if you're making something like a PHY sweeper you can neglect the perfect IV in SPA (so you only have to shoot for 5/6 perfect IVs, since you won't be banking on good SPA, thus saving you time).
