I personally treat them as a seperate encounter from the random one. However, if I catch the pokemon or fail to catch during the battle, I treat it as the encounter for the route and therefore won't be catching anything anymore. If i startle/let it escape, i am not allowed to search for a pokemon that way again but i can still catch one from the usual random encounter.
