I think Gen 5 would be the choice here, not only because the games itself, but 2010 - 2012 was a pretty good time in my life. I played a lot of Pokémon at the time including other generations. I also started to reading a lot about Pokémon in the wikis.
>What in your opinion is the best mainline game, and what is your favorite spinoff?
The first one is a very difficult question, honestly. I don´t think there is an actual "best" since every mainline Pokémon game have their own charm and unique things that are not present in the others, at least not in the same way, I sometimes play a Pokémon game and I think it´s my favorite but then I play another one and I think the same.
My favorite Spin-Off is Pokémon Pinball: Ruby & Sapphire. I´m impressed about how addictive this game can be. It´s very fun and also very nostalgic for me.
>At what point do you think the soul was lost and the magic died?
I don't think those aspects have fade away yet. But I think that the graphics are subpar. Pokémon games never were top noctch in the graphics department to begin with most of the time, of course, but they were more consistent with the graphics in the past up to Gen 7, it´s not that the graphics were better in the past, but the resources available for that were used in a better way.

The franchise will still be a success for a very long time.
