Aether probably tried to make a branch in Hoenn but since Aqua already cover the whole "protect the pokémon" side they just rolled with helping them with funds and equipment instead, because Aether is cool like that when their president isn't on a UB rampage. They also could have good relations with the good Team Plasma that was left in B2W2.
Magma probably was affiliated with Lysandre, since Lysandre is the only known guy to have been a humanitarian and his character does focus more on humanity. But then the whole Team Flare shit happened and currently Magma struggles because of the bad rep that affiliation left.
