There's enough precedent in the series for the real explanation to be really stupid and simple, i.e. time travel being real and the Pokemon just being that way in the past/future. Need I remind you that gen 5 had the ancient Opelucid City relic called the DNA SPLICERS? Or that Zinnia, despite appearing on screen like a villainous, raving belligerent lunatic, was 100% in the right to believe in the Draconid clan's prophecies and legends?
Likewise, the legendary that is the actual topic of this here thread could end up being far more mundane than people are hyping it up to be, or explain the phenomena in a completely different way.
