What would happen if you got an ORAS mega stone and then used it on a unupdated 3DS is that your "beedrillite" would just become "teru-sama", a completely useless but also completely harmless item. And since the item is just a number, installing the update would turn that "teru-sama" back into a beedrillite.
It could be troublesome if mega stones could exist outside of your bag, overworld items or held items (like berries after planting? I don't know how berry farming works), but you can't so they'd be 100% safe.
For megas, I have no doubt that they did it to sell more copies, specially to those who want to keep playing online and participating in their VGC, as well as making ORAS more appealing by kidnapping those megas as something exclussive to it.
Not like they haven't taken the easy way out other times out of genuine dissinterest and laziness anyway: the Pokémon Bank is a complete mess of lazily implemented features.
