Wind Rider doesn't isolate the chosen card from any other effects; it just substitutes the Energy in at the part where your card would be returned to the deck. Marnie shuffles your hand before it puts the cards on the bottom of your deck, so you'll have to pick blindly. The only thing you control is where the Energy will end up on the stack of cards.
