Keeping your friends inside their Poké Balls is a great way to foster Stockholm Syndrome, being away from their trainers will be for the best. Cases where N can't deny that the Pokémon is better off with their trainer? He ignores it, because it goes against the ideology that he's had for pretty much his entire existence, and you can do that sort of thing when you've been raised from birth to do it.
