The Pokemon itself doesn't change, they just warp space. The extra mass comes from the space warping, not the Pokemon itself.

Because they're warping space. They're not actually that big, but since they're warping space, they affect the environment as if they actually were. Both this signpost and in-game dialogue confirm this.

They did make heights. Though height doesn't have a gameplay function like weight does.

The reason given for this, both by Game Freak pre-release and in-game, is that the increased size is just an illusion caused by the Pokemon warping the space around it. The Pokemon hasn't actually gotten any bigger.
