Archer takes over the Goldenrod Tower to forcibly evolve/control the minds of any pokemon hearing his broadcast, for the use of Team Rocket. (The incident at the Lake of Rage was just the beginning.)
The reason for this is in Ilex Forest. Using the radio waves, Team Rocket manages to get their hands on Celebi, and they use it to time travel back three years ago, before Red defeated Giovanni.
The player fails to stop them in time, but ends up accidentally tagging on for the ride. Their pokemon also succumbed to the radio waves and the player is transported to old Kanto. They have get a new starter, and team up with Red and Silver to stop the even-stronger Team Rocket once and for all.
Or something like that. I just figured with Celebi so close by, they could've tried to control it. And since they could force evolution, maybe they could also use the waves to make pokemon stronger, and control them? I dunno, but straight-up announcing their comeback was kinda retarded, so.
