Once a player has beaten the league they can fly between those regions, If I beat Kanto & Unova reward the player the ability to just fly their any time, the boat is only necessary for regions uncompleted.

Maybe add newer Pokemon Like Noivern in the game with custom BW Sprite, I'm pretty sure people have already mode those sprites so it shouldn't be to hard.
Add side quest to earn things like cosmetics, maybe have them for limited time like holidays where you can get a item like a hex cloak, and buy it from the shop once the event ends.
Dungeons that allow you to catch Pokemon like the Regies sense they aren't overpowered and might do better in these conditions.
