(Seriously, if you need to transfer any Pokemon, do it now. While it will still be possible without wifi, it's going to be a lot more tedious.)
The shutdown WILL NOT affect PokeBank or PokeTransporter, as they use Nintendo Network.
However, the shutdown WILL affect Pokecheck and PokeGTS. (You can still import hacked Pokemon into a cartridge using a flash cart, but the process will be much more tedious.)
