Humanity became so depraved for light that they all became physically different with blue skin, and even started to worship Necrozma like a god.
The Ultra Recon squad is formed, and with the respective legendary, they go back to the past and create the USUM timeline with their meddling. Thus, Moon ---> Ultra Sun, and Sun ---> Ultra Moon.
All the legendaries are around in this future timeline except the Tapus since they were killed when Necrozma returned, with Alola being ravaged by Guzzlord, and the other legendaries from different regions have been around the planet claiming their own territories apart from the UBs, so the players in USUM are catching the main timeline legendaries within the future.
Also, the only villain from this alternate future is Giovanni. He somehow has the power to travel from different timelines at will, and might just be the overarching villain of the franchise from now on, unless you count theories about Volo.
So in conclusion; Necrozma wasn't misunderstood. He was always evil, and only got belonging and acceptance once the player in USUM helped it when it was dying.
