The most Arceus could do is aid the player and the partner which he did by teleporting them and sending messages to the world that helped them beat Dark Matter. In the end though Arceus still got turned to stone.
The partner destroyed dark matter for good that time round, its why dark matter thanks them. What dark mattered embodies still exists sure, it wasn't wrong that its eternal as long as life exists but that doesn't mean it'll come back as the evil little marble again.
