I don't know if you've ever used pokegen, I used it to create a random party of pokemon to play through soul silver on an emulator. My point is, when you create a pokemon with pokegen, none of that information is missing., and when you put it in your game, you're editing the save file so that that pokemon appears in a particular slot in your pc box.
There is no reason to believe that there are any missing pieces in the code that could block it from being transferred
