If you catch a Pokemon in a game and trade it to another game where you battle a high level pokemon with EXP share or switching it out, or use a level up item, returning it to the original game it will obey no matter what.
Taking a pokemon you caught in one game, raising it, then transferring it to another game will result in a pokemon not obeying you.
