They fit the weather powers and they happen to be shape-shifting trickster Kami which is likely as close to actual Zeus as Pokemon can reasonably get. Landorus could also be good for Zeus is the idea he "fertilizes" the earth with his offspring.
Zoroark is also a good fit for the shape-shifting, as is Braviary serving as his Eagle symbol. I'd also throw in Aegislash for the naming convection (Aegis) and being bestowed unto a king; king of the gods.
Hera should have Ho-Oh as an ace, being queen of the heavens and represented by a peacock. Female Pyroar, and Volcarona for the Hathor connection which Hera was also equated with.
Hades naturally must have Houndoomx3, maybe Hydreigon, and possibly Heatran. Disagree with the poster who said Yveltal. Hades is the king of the Underworld yes, but the God of Death was still Thanatos. Hades doesn't actually "cleanse" the old or kill anyone, but rules over them when they're already dead. Giratina is actually the best fit as it has a similar motif in Sinnoh myth.
