In this case, arguments put forth by the pokedex are considered superior to the arguments from a pokemon's real life counterpart.
The only reason why archen was split off was because the pokedex had no argument against its real world counterpart, thus the real world counterpart argument is valid.
Basically, when building this phylogeny chart, Pokedex > Real Life
