RPGs don't need story, there are plenty of roleplaying games where there's more focus on the mechanics and experience. In fact it's how the genre began. You are intended to roleplay and use your imagination. Pokemon's design fits this very well and this is often one of the things people praise with the earlier gens, and something that Nuzlockes try to capture. Trying to go down the traditional JRPG route is at odds with this design.

Also, important to note that lore =/= story. With Pokemon Mansion, the story is that you need to go in there to find the key to open the gym. The lore is the backstory with Mewtwo and his creation, and how the Pokemon Mansion became ruined.

Hey, I started playing it recently too, I picked IV instead of Nexus though.
It's a fun game for sure, the mechanics are pretty solid, despite the game being relatively light and vague on story, I think it helps the immersion in an unique way that you don't often see on games today.

One of the biggest things with Etrian Odyssey is to use your imagination. You're supposed to come up with your own characters, part of the thing that makes Etrian Odyssey is unique is because there is no "Save the world" bullshit. You're just a band of fuckwads exploring a tree be it for fame, money, or some other reason you made up in your head. Backtracking is part of the experience, if you're wandering a maze you haven't been to yet of course you're gonna get lost and find a few dead ends. That's also what the map is for, so you don't end up having to back track. Random Encounters are common in RPGs.
