There is no example in the main games or main anime of humanphilia/poképhilia being shown to be a positive thing in the present day in-universe in a serious unironic unambiguous way. When the idea ever brought up it's either antiquated, a joke, ambiguous, shown as wrong. Your example fits with that, and it's even from a game set in the past.
The closest I've seen them get to the idea is the recently leaked scrapped stories of humans and Pokémon having "relations" with each other, even with those are still all over the place and more importantly scrapped so therefore not canon.
