No it hasn't. The dex sizes have always just been the averages for that species, not the size for every single member. They didn't "tweak" anything, some Pokemon are bigger or smaller than average.

No. The heights/weights listed in the Pokedex are just the averages for that species. There are NPCs in every game that measure certain Pokemon, and Ash's Shiny Noctowl was shown to be smaller than normal.

It's actually stated and shown in the episode that Ash captures his shiny Noctowl that it's smaller than the average Noctowl.

Plus there are NPCs in-game who measure Pokemon.
