For the most part, subsequent playthroughs are where I can see random encounters being tedious if you really feel that strongly but when first playing, I don't care about being "interrupted" by your regional bat pokemon cause I want to see all the interesting pokemon and feel as though I'm sinking enough time into my game.
I totally could zoom through a game and never pick up items I don't need, catch pokemon that won't be on my team, or fight every trainer I see but then I'd feel as though that 12 hour end time wasn't worth the $60 I payed when I can have a longer time playing.
I really can't see that as an annoyance or huge time loss as compared to overworld encounters
