There are countless instances of more forceful methods of courting and copulation in the animal kingdom. While this may be the norm for an animal species, rape in humans is obviously indicative of mental illness in the perpetrator, and causes lifelong distress in the victims. So how do we apply this to Pokémon? This essentially returns us to the age old question of how animalistic Pokémon truly are, which at this point is entirely up to headcanon. Since Pokémon-on-human action is the flagship subject of this general, I imagine everyone has turned this over in their heads at some point in their writerly career.
