From what I've heard, its usually just people not liking the design. Which is strange, since Rhydon and Rhyhorn look barely anything like each other, and the drill nose was always tacky.
I've seen people edit in some floppy ears in lieu of Rhydon's and it looks awful, completely derpy, but some people prefer it because to them Rhyperior now more resembles Rhydon.
Maybe they should spend more time editing Rhyhorn to look more like Rhydon
