They could do random color variations on the cel-shaded models pretty easy, with a range of "regular" colors and maybe some "rare" colors for various parts of the body.
Hell, they already do stuff like Spinda spots, Shellos/Gastrodon colors, Flabebe's line, gender differences in general, and Pumpkaboo/Gourgeist sizes, why limit things like that to specific Pokemon? Why can't every species have subtle color, size, or marking differences to differentiate them from others of the same species? That'd be really cool. Imagine you and someone else, maybe someone you're battling, both have a Blastoise, except yours is a little smaller and has a greenish tint, so you can tell they're not exactly the same. That'd be really cool.
