In fact now that I think about, there are already spin offs where the trainer plays an active part in a battle, like the Pokemon ranger series. So there exist games where the PC is more than a cheerleader.
If we are talking about a change that can be made to a mainline game, well that seems like a pipedream to me because I don’t think TPC is to make such a significant change to their core series.
Setting the limitation where the relationship between humans and Pokemon is still trainer and pitbull, GameFreak could flesh out the trainer acting as the support member of the party.
Right now items serve as the main method a trainer can support their team during a battle, but this fleshed out upon in a much more meaningful way. Have items or a similar system, say like introduce some kind of magic system(that would be a huge tonal shift to the mainline games so they won’t do that) that involves the player character doing something to support their team every turn not just used as a get out of jail card they use during some turns. Have players specialize in a type of support they want to focus on like being more healing/restorative focused or more utility focused like switching the position of your party during battle or stunning an enemy for a turn.
In order for this idea to work, it needs to one be far less powerful and more limited than items are currently, because right now items make you win pretty much any battle as long as you dumped enough of your money and two enemy trainers have to access to these items/magic/whatever during a battle too! This is why mega evolution was such a boring mechanic because so few others could use it.
