Legendaries like Mewtwo and Lugia/Ho-oh hardly played a big role in the first two gens. That all changed in gen 3 when Team Aqua/Magma made Kyogre/Groudon central to the plot, and sought to use their legendary powers to fuck up the world. It started with just ecoterrorism but that's when storytelling in pokemon games started going batshit insane. Every villain after Aqua/Magma (Galactic, Plasma, Flare, Aether Foundation, Macro Cosmos) tried to outdo each other to see who could use a legendary to fuck up the world more. These villain's masterplans became so unrealistic, it made the plots of later pokemon games just fucking ridiculous.
