Pokemon is a series with the most barebones story you could possibly have. And its not like the game is filled with deep characters or long side quests that add depth to the game. The only thing that adds depth to the game is the post game and the greater media like the anime and spin off games.
Historically, playing Pokemon for the story as been like playing Rollercoaster Tycoon for the multiplayer, that is to say, there is none.
They tried to change that with B/W and B2/W2 but they did the exact opposite of that in X/Y. Most Pokemon game "stories" have boiled down to stop the evil team from taking over the world and save/catch the legendary Pokemon. Also gyms. But it does seem that they're actually going back and trying to make the story have more.
We have The Aether Foundation, Ultra Beasts, and a new system replacing the gyms. Here's to hoping.
