TLDR: Battles aren't the only thing that should be difficult.

You don't want the monster training part in you romhack? You prefer it to be a battle simulator against good teams? Then skip it.
Don't give the player a lucky egg and a grinding spot against Audino, don't make him grind money to change natures and IVs. It's the worst of both worlds. Either make the monster raising part fun or remove it completely. Don't take the original system and make it easier but not too much.
Having flawed Pokémon because training is hard and some moves aren't easily accessible can be a part of the difficulty if you want to.
I can take the example of Classic WoW, people say its raids are piss easy compared to retail ones. But the difficulty comes from a different place: finding enough players prepared for the raid to fill all the roles you need.
