What will probably happen is that most people will finally get tired of the series, presumably after the series gets one last big shot in the arm with virtual reality titles, and each new set of games will sell less and less. Eventually, whoever is still making the games will have one more generation greenlit, but it's made clear that it will be the last one unless those games sell relatively well for the series at that point. The makers of the game either pull out all the stops and make some fantastic titles relative to their budget, or they figure the series is dead anyways and everyone puts in the bare minimum of effort while trying to find other work. Either way, the games don't sell well enough to get a sequel, and the game series at least ends. However, it wouldn't be appeared to people outside of Nintendo / Game Freak until quite some time passed without word of new game announcements. Pokemon will presumably due with a whimper.
The anime will likely be long out of production at this point. If by some miracle it's not, that will be the last major segment of the franchise to die, airing its last episode possibly months after the last games are released. If that happens, the anime staff might have a better certainty that the end is eminent than the game makers as they continue to work on episodes, giving us the best chance for something approximating a series finale with the last / last couple of episodes.
