You manage sneak into the casino, there you find a Rocket Grunt, you ask him to join Team Rocket and he takes you to a secret door hidden there. There, in your new uniform, you sign a contract with Giovanni and choose your first pokemon from the options they give you:

Now your goal its to climb positions until become an Admin, the admin can ask for exploration missions on enemy territory and explore freely there(under your own concequences).
To become admin you have to complete the respective missions as a grunt that take place in the Rocket territory.
The Rocket territory is supposedly the last villian free part of the region but its controlled from the shadows by Giovanni. This terrotory contains three sectors, Las vegas like city, shady sweatshop industry and contraband port.
