In the movie, the main way you tell Latias and Bianca apart is the presence of Bianca's hat. 4kids added the hat to this scene to make it look like Bianca wasn't wearing her hat then, just making it more ambiguous if its Latias or Bianca in the final scene. But this was an addition by 4kids. The hat was never there.
