I think my vote goes to Team Rocket. They seem the least gimmicky and even though their grunts can be buffoonish, their plots and executives are fairly sinister.
Team Galactic is a close second because of the whole creating a universe and becoming a god plot that Cyrus has, but all of the other members seem like a nutty cult group that wear shower caps and drink the koolaid.
I think that if the Team Galactic had the motif of Team Plasma, and instead of dressing like aliens they dressed like masonic templars who were seeking out the gods of legends, then they would be much cooler.
