It's pretty unintuitive and I'm glad Miksy mentioned they might put a marker there: you need to go to the initial place Zapdos finds you in story, press A there (I guess I found it by accident looking for items the first time), and then move upward in the map to find it again, where it leaves for the Warehouse like normal. The issue is the script resets so you have to talk to it again if you move downward to the next section of map, and you wouldn't search the same tile twice, so you pretty much need to be told about it to get it.
Once you get it to the Warehouse, it's kind of random; you need it to go up the stairs like the Farfetch'd chase in GSC but it has a low chance of going where you want it to. Once it's up you can battle and catch it.
It's pretty poor design, but I don't find it to be a big deal since 1) it's said it might be changed in a future version and 2) so much of the hack does things right that it's a very minor thing, and optional at that, you don't need to get all the sidequests and there's no real reward for it other than what you get from the individual sidequests, so it's just for autism.
Overall the hack is fantastic; the first 15 minutes (or longer depending on how much you look at in the town since it's huge) I think give a bad impression but it picks up wonderfully after you leave the Capital. It's open-ended in the right way; there's a linear plot but you aren't being railroaded toward it at all, tons of little optional things and even entire optional areas, some of which net you rewards and others that just exist to make the world fuller. It even lets you go to places earlier than recommended, like searching for the Elemental Orbs or visiting Grand Tower even though you might not have the levels for it.
