The sort of villain that would try to capture Dialga or Palkia and force them to recreate the world would either suit somebody with a much more tragic backstory - like a veteran or something of the such who's seen the worst and most desperate of humanity and been plunged into pure despair - that would better fit a man that wants to recreate the very definition of humanity and spirit. Or just a totally megalomaniacal nutjob like Ghetsis who actually wants a world where his word is law and he can become a god. The idea that you suggested, which would be Cyrus trying to redefine society in general as opposed to literally the foundation of existence, would probably better suit Generation V's legendary dragons. Maybe he and Gaycheese should have switched.
