It's part of the regions identity and the story and the themes of the games depend on them

What they should do is let the gym be built up later in the story or the postgame,

Maybe you go through your Island Challenge and Kukui assigns you to recruit the captians to become gym leaders, building up and challenging the gyms as you complete the trials and that culminates in you challenging the Elite 4 to become the first champion
