You BW1, then your character decides to go in exile and releases his Pokemon, then you play BW2 and once you beat both games, and see Unova change, you get to catch your old Pokemon as a story challenge. The games finish for good when you battle you, two years ago, like Red in Mt Silver.
Then once both games are beaten, you can switch between BW mode and BW2 mode in the start menu and have access to all your Pokemon at once.
