Some JRPGS that I've played have "misty" areas where tougher enemies appear, and they usually offer rarer items, higher EXP gain, or other perks. They're almost always optional.
I think this could work well in Pokemon if a trainer strayed off the beaten path and walked into mist where Pokemon are scaled to higher levels or something. There could even be a mist "totem boss." It can be adapted for Pokemon further by making certain mist battles have different effects like auto-weather or inverse or something. The trainer can leave, get stronger, and return to try the misty area again for cool items, secret pathways, or other things.

They'd be called something else, but I think it would be cool if certain criteria triggered roaming legendaries or event-only Pokemon. Thirty hours of gameplay triggers X. Obtaining x amount of Pokemon triggers Y. Helping x amount of NPCs/trainers in a town with things triggers Z. A message would pop up in the Pokedex that reads something like "A strange aura has been seen on Route x" or "A large entity has been spotted near Lavender Town," and then you have the option of heading there or not. Certain quests would only occur in certain weather, time of day, postgame, etc. Today's console advancement could allow for certain events to be triggered via DLC as well.
