Three of them were protected by the lake legendaries, and fourth one was hidden behind layers of illusions and guarded by Ditto who could fool adventures.
(Also that volcano area kinda reminds me of the boss arena in Dark Crater)
Here's a Pokemon Ranger (the first one) thing: after you beat main story you get some extra missions and new Pokemon to find and try capturing. Two of them are Groudon and Kyogre, which are seemingly injured after a battle.
Pokemon Ranger was released at the very end of Generation 3 cycle, so I feel like this postgame quest is referencing the climax of Emerald where they fight each other (and you have to ask Rayquaza to tell them to fuck off).
You can technically catch them in Emerald postgame, but I'm chalking up that to gameplay convenience, rather than something that actually happens.
