But like others said ITT, in the CONTEXT of the scene it is most definitely an atheist joke that references Arceus, because that makes the most sense with the tone, the characters involved and the wording he used. You have to also take into account that this was a SHOW, written by people who would most likely be into other entertainment media, not obscure alchemy.
Just because you are smart enough to know "more" than others doesn't mean you know EVERYTHING, you are just human. You can be wrong and you can be stupid, which is what is happening here.

Hell, the whole point of House is that he and his team manage to diagnose all those rare cases thanks to the human part of themselves. Which, believe me, is very close to what happens IRL.
