At the end of Golden Sun 2 no one knows for sure if he died during the crumbling of mt.Aleph or if the Golden Sun's powers were enough to make him truly immortal.
And in the sequel we discover that he's alive.
However I did not know that there was such a difference between X and Y lore, since in Y he does not mention immortality. We might even say that if they make sequels like in B2/W2, we will have immortal Lysandre in X2 and some undead or whatever Lysandre in Y2 (or he might even be absent and Xerosic becomes the leader).
