This can easily be done while still keeping the option in. A lot of people say that Gen 7 handled it just fine outside of Ultra Necrozma's weird spike, so it's already been proven doable.
And what about the other factors that can't really be balanced around? Somebody might choose to use the same six Pokemon throughout the entire game while another might want to rotate between 10/20/30 or whatever Pokemon. The Exp. Scaling helps with this, but in the end there'll still be some major disparity between the player's levels at different points in the game. Then you have to consider people who run from wild battles vs those who KO every wild battle they come across. Then you have people who actively seek out every Trainer to fight vs those who just keep walking on only battling the ones they run into. There's a lot of variables going on here, just like every other aspect of Pokemon.
So what's my point? My point is, would you remove the ability for a player to rotate Pokemon so that you can balance the game around it? To avoid wild battles and trainers? No. Those options are left in because they give the player the freedom to play how they want and craft their own experience. Like building a team of six personal favourite Pokemon, all of it is part of what makes Pokemon so special. Removing the option to do something for the sake of it is just pointless.
Again though, this is assuming that you can't disable it in any way.
