Ran in to a shiny Moltres in UM when I was trying to get Yanmega, which I never got until PLA.

Most likely yes, the rumors of them changing up breeding to something you have you actually interact with is worrisome. I really don't want to do a mini game hundreds to thousands of times for a single egg each time.
