Team Rocket, after their second defeat in Goldenrod, splintered into smaller factions led by each of the HGSS admins, with varying degrees of success, and you have to deal with them one-at-a-time as you progress through the region, but it's mostly just a vanilla Pokémon game. Gym Leaders and E4 got shaken up, e.g. Bugsy moved up to joining the Elite Four and Valerie decided to move back to Johto to fill the vacancy (which has the side effect of forcing Whitney to revamp her Gym, since she used to use a mix of Normal- and Fairy-types but can't do the latter now). Every former Gym Leader/E4 member from Gen 1 and 2 has some bonus battle, and I'm thinking they could be used as roadblocks for Legendaries (e.g. to gain access to the Seafoam Islands and battle Articuno you need to defeat Lorelei).
After beating the Champion at the Indigo Plateau, you get a ticket for the S.S. Aqua like in GSC to head to a new region. Someone on board at one point mentions how the region you're going to was better when it only had ~150 Pokémon instead of all these new ones. When you get off the ship, you find yourself in Virbank City. You have to travel through southwest Unova all the way to Aspertia before you can go to Kanto.The main thing keeping me from just doing it is the limit on how many Pokémon you can have in your hack. When someone eventually expands the Dex, it'll probably be what sparks me to actually make the hack, instead of just porting music to Gen 2 and posting it on /heg/ like I usually do.
