They're descendants adapted to a foreign environment after being displaced in time. Sado/Turo's time machine sends Poke Balls through time and recalls them to bring Paradox Pokemon into the present. As such, its function doesn't explain the presence of future Paradoxes in Area Zero 200 years ago, nor ancient writings describing Iron Bundle's design and function, suggesting additional time-travel phenomena -- whether a byproduct of the time machine (bootstrap paradox) or something else entirely.
Sandy Shocks and Brute Bonnet aren't infeasible hybrids of dinosaur and magnet or mushroom; they are modern Magneton and Amoonguss which have evolved to exhibit saurian traits in an environment where it is evolutionarily advantageous to do so. They are comparable to regional variants, having undergone allopatric speciation but separated temporally rather than geographically.
Walking Wake doesn't appear to be an ancestor to all three legendary beasts as imagined by the expedition team's sketch artist, but it could be the descendant of just one. Or it could be Suicune's ancestor and Gamefreak decided that a strange assortment of Pokemon used to be half-dinosaur. Despite thinking of the other thing, I still think it's probably the latter.
