He eventually took down the video and made an "apology" video where he called out Pokeaim, TheFlamingSpade, and Cybertron for tarnishing his reputation. It was removed after this string of tweets
There's also the fact that he lies about his Pokemon success. If you look through his videos, there's a video where he goes on about going undefeated at a VGC regional, implying that he won it. That's a blatant lie, Allison McDonald won the regional he attended and other members of the core VGC community heavily dislike him for bragging about his non existent success with a strategy no one considers good at all since the slightest hint of disruptive support ruins it. If you look through that battle (and most of the battles on his channel, really) it's fairly obvious that he isn't playing experienced players and wasn't actually able to hold a candle to people who knew what they were doing.
Honestly considering how he turned "I lost to the timer and won against bad players" into "I went undefeated at a VGC regional", I'm willing to bet you these death threats or whatever he's getting are as flimsy as his claimed success.
TL;DR: it's less that he's disagreeing with the websites rule set and more that he's extremely belligerent doing it, doesn't know what he's talking about, and making all sorts of negative publicity stunts in the process
