Since we're talking about continuity a lot in this thread I figure that I may as well talk about a likely scrapped idea I had: incorporating guns, explosives, and melee weapons like in the early anime. Their use is primarily balanced out by how inconsequential they are towards Pokemon. Although guns and bombs have the same effects on humans, they only do about as much damage as a strong move like Hyper Beam, and melee weapons have about as much damage as weak moves like Bite and Slash, which is pretty much in line with the anime. Sustained fire, and sufficiently large explosions, as well as constant bludgeoning, would be able to make a Pokemon faint. Attacking a fainted Pokemon enough would cause lacerations to appear and eventually kill it. This would also be how Pokemon eat each other in the wild.
I don't know if I'll proceed with it, but Pokemon are kind of a substitute for weapons in Alex's story, instead of gunfights with people firing behind cover and hiding to reload, you have people yelling orders at their Pokemon behind cover while the Pokemon are in the line of fire taking each other's moves.
