it would ideally be a "karma system" for each of your pokèmon, meaning it would be some kind of slider (of course between more than 2 natures, but maybe less than what we currently have - different species could have access to different natures, and the bonus gained would improve change accordingly to the mix you have in a given moment)
now for something different than natures

what I mean is something like what I've seen in stadium games: Blastoise shooting water from its cannons, girafarig using its "tail" for some attacks, and so on
I'm not asking for actual contact attacks because that would require a single animation for every PAIR of pokèmon, but I think we can reasonally expect something along the lines of stadium (of course, given the number of monster we're heading to, it would take at least one more generation)
there's probably more I had in mind, I'll think about it. meanwhile, what do you think about these ideas, what other do you have (remember, we're mostly talking about animations) and what are the odds of seeing some of these ideas pulled out in the future?
