EVs can pretty much stay the way they are (like the medals idea) although I'd make it more user friendly.
I fully agree Natures should change behavior. This is fully doable now. Every Pokemon will have animations in common, but natures will unlock exclusive animations to that nature that you can see your Pokemon perform in casual interactions or battle.
