With tall grass, you can just program low appearance rates for shiny Pokemon and rare Pokemon, but when everything is in the overworld itself, the job of finding them becomes a lot more involved. Rare mons would just hide deep in caves or forests or whatever, but shiny mons are different. You can't just put them in a habitat different from their normal peers, so I think some additional gameplay feature would be required. Maybe tie them to certain in-game events, like weather or whatnot?
